Webi've noticed this as well in the Flax sweater (the only one i've made). what i did was go from the inside and sew yarn around in a circle, sort of how you'd close the top of a hat, incorporating all the outer edges of the holes (stitches already there) and making new stitches just through sewing in the middle of the hole. it looks great.
